Shipping Cost Customer Pays Not Aligning with FedEx Cost to Ship

When a customer is purchasing off of our Woocommerce webpage, the cost they pay for overnight shipping with FedEx is coming out way lower than the actual cost to ship/print labels. For example, the customer was charged $23 for overnight shipping. The actual cost of the label is coming out at $47. How do I align the cost?

I see the cost discrepancy often, especially with USPS. I think the problem is that the rates that are calculated on your site uses your business account rates but the rates ShipStation gets are different. In the case of USPS, the rates calculated for the customer are usually higher than ShipStation rates.
