The new Shopify native subscriptions app works great, but Shipstation doesn't recognize orders placed through it. The orders come through with items listed as 0 units.

I'm having the same problem and Shipstation doesn't seem to have a solution.

Yeah and new issue is subscription orders aren't syncing the tracking from shipstation back to Shopify. So we have to manually copy paste the tracking.
